With the latest issue I've had with Malware, is it possible to write a script to filter out malicious scripts? I would assume that it would have to kept updated. The job would require writing a script (PHP, Perl) that scans files for keywords that might indicate a potential for trouble. One thing you can do, is disable the ability for PHP to run in certain directories that are accessible from the outside. And yes, these sorts of things need to be updated.
